Sounds as if the PDFs you are placing were exported using the JAWS engine in Quark. Take your new InDy document and print to PostScript and Distill to a new PDF then replace the PDFs in your document with the Distilled ones. or You could try opening the PDFs in Acrobat and "Save as" eps files and place those into InDesign.
